"on timer" not working in LMS

I'm wondering if anyone else has had a problem with the on timer action in an LMS. I had an "on timer" action on a page, set to 0.1 seconds and if a variable=1, on timer would go to the next page. On the page was a button that opened a new window. The new window had a done button with two actions; modify variable to 1 and exit title/close window. When published to html and viewed via a web server it worked perfectly - the new window would open, user would do their thing and click done, new window would close, and the on timer action would move you to the next page.When published to SCORM a very weird thing happened. After viewing the new page and clicking done, the original page would not advance, but instead every 0.1 seconds you'd hear the "click" noise that you typically hear when clicking the next button and moving to the next page. The page got stuck in the on timer loop and I could not navigate off the page. I had to close the title. When I went back in to the title I could advance to the next page as long as I did not open that new window and modify the variable.I was in a rush so instead of troubleshooting I removed the on timer action and the user now has to advance to the next page by themselves by clicking a button. Any thoughts for me on how I can get users to auto advance after closing a new window? Refresh is not an option as any refresh action closes the LMS window. Has anyone else seen on timer not work in an LMS? I'm using Learn.com.
