Display Window popup vs go to page

I have an interactive table that has 63 buttons which open popup windows (display custom page). When I publish should I leave Use Web 2.0 Style Pop Ups checked? Does it make a difference when publishing to scorm? Is it better to set these up as Go to web address and select open in separate window?
We seem to have an error when trying to publish to scorm that stems from our popups pages and I am trying everything I can think of to either pinpoint the error or make a change that rectifies it.
