Cue point limiatations in FLV files

I have had great success in working with WMA format as source audio files imported into Lectora, applying markers within Lectora audio edtiing, and then compressing to FLVs when publishing. Seems "old school," but it works.
Another bonus is easy editing of marker locations in WMA files in SoundForge sofware (even the stripped-down version, which is ~$55) as audio edits are generated.
