Control Fly Transition

Is there a way to control the exact place to have a fly in transition happen?
It be nice to have it happen in a boxed area, instead of some just off screen

If I understand you correctly you want the transition to look like it starts from somewhere inside the page? If so, one thing you can try is mask off the area from where it would normally appear to where you want it to "look" like it starts. Make sure that the object flying in does not have "always on top" checked in its appearance tab and that the mask is set to a higher level on the page than the transitioning object.
In the attached, I purposely left a sliver of space from the left side to where the mask begins so you can see it coming from there.
From the Transition window, you can change transition option, effect, delay, and speed. Are you looking for additional options of just more control (PowerPoint ish maybe)?
