Is there a way to stop transitions when listening to an audio file?

Sounds like you are making things transition based on timing. That is a very risky to do things. Downloading things over the wire may vary and put your transitions out of sync with your audio. Better to use Events. If you have Lectora Professional, set events when you want things to happen in the Audio Editor. If not, check out Windows Media Editor and friends. You can put some script in there to make events. Never done it myself.
