difficulty with hiding .swfs and keeping in lower layers

When I import swfs into Lectora, I can hide them as well as have them covered by other elements in RUN mode. However, when I publish to html, the swf is neither hidden nor covered (not in the lowest layer). Any ideas for dealing with this?
