Lectora does support tests in multiple AUs for SCORM 2004 content. The message you are receiving with a test in each assessment is that you have a link somewhere in your course that is linking one AU to the other, which is not supported. Most likely, it would have been linking from one AU to the other in the test properties under the when completed/passed and on cancel/failed tabs. Take a look at them and see if that is the case. Also, don't end your AU with a test. Place a chapter after the test and direct the tabs I mentioned above to it and let the user exit from there. This way the user can fully exit the test and then exit the AU.Lectora allows you to setup prerequisites in the AU properties, so that is something that should work for you.
