We had similar problems when publishing to HTML (although images looked fine in the single-file executable version). We changed to compression to the lowest level possible and that didn't help much. I do tons of screen shots for my Lectora courses and found that pasting the screen shots into Adobe Fireworks (we have CS3) and saving those as jpgs worked the best.
