FTP files: to what directories?

I think its 2004. I am very new to Lectora and another group makes the application, published to html and I just upload. They have all the pdfs associated with the app in a folder called extern - not sure if Lectora created that or the users did. Anyway, last time I uploaded it in bulk caused it to no longer work and I wasnt sure if things needed to be in a select folder (ie .js in one folder , etc).
