I think the video will always be on top of the buttons, so you'll probably have to scale your video down. I just tried a test with wmv, flv, mov, avi, and the buttons were behind all using all the available Lectora settings. I'm sure there is some javascripting you can do to play with the z layer of the images and movies, and use external html to play the video as well.
